Does this affect non-widget annotations?

Non-widget /Annots (sticky notes, highlights, etc.) are preserved in their original position relative to widgets — they sit at the end of the rebuilt Annots array. Widget tab order changes; visual annotation positions don't.

Will every PDF reader honour the new tab order?

Adobe Acrobat and modern Foxit/PDF.js do. Some older readers ignore /Tabs and use their own heuristic; for those you may still see the original order.
